From my understanding you're saying a part of the bottom tooth (or possibly a filling if it was filled) has dislodged and now it feels as if the bite is not quite right? If a part of a tooth is missing, it can affect the way the retainer fits and can cause teeth and/or bite to move. It's hard to diagnose without looking at it, but most of the time this could be fixed, however the longer you leave it the more difficult it can be to do so. Please visit your dentist or orthodontist to assess and fix the problem as soon as you can.
