…the best person to ask about medication organisation is a pharmacist.
you are in fact fortunate to be aware of what meds interact with which other meds and which meds are effected by foods - many people are not armed with this info - and there medications are less effective as a result.
Some meds also effect the body's levels of vitamins/minerals such as B12, Folate and Calcium, to name a few. a dietitian that has up to date access to food-drug interactions, may also be able to help, but commence with your pharmacist.

Thyroxine better absorbed on an empty stomach. You may take thyroxine as soon as you get up with a glass of water. Other meds like diabetic medication better taken during breakfast (if it is your morning meds). You don't need to change anything for your afternoon or evening meds.
